"I would take care of those before the resistive wires..."

You should never use solid sparkplug wires with a EFI system.

The miss fire could also be the GT101 and the missing tooth, I had a issue with a 36-1 ford trigger wheel a long long time ago.

You could change the crank sensor for a magnetic or cut off every second tooth and change the REF/Sync mode.

So if you unplug the MSD and fit their bypass, does the problem still occur ?

If you cant find the source of the problem, might just be easier to forget the MSD and fit 4 x IGN-1A coils instead ?

Actually I misspoke earlier saying... "There are 2 ways (for noise)":
Magnetic (cured with twisted pairs)
Electrical (cured with a condenser, and I am thinking of the 12V to the ECU being jerked up and down or the ground)

There is also the 3rd noise transmission method, which is often referred to as electro-magnetic or RF.
The higher frequency noise is transmitted through the air and where the shielded wires come into play.

I never knew that resistive wires were supposed to be used.

No idea on "resistive" wires.

But with CDI like MSD you must use spiral wound cored HT leads/wires

And on any car with electronics, resistive plugs are pretty much a must.

I probably should have said "suppression Ignition lead" which would have been less confusing!

Generally most suppression leads no matter how thay are constructed will have some extra resistance compared to a plain wire lead.
