I helped someone with an S54 using an M800 -- and the crank sensor is magnetic (variable reluctance), the Sync (CAM) sensor is Hall effect.

Crank Mag Sensor levels were
RPM Voltage
0 .3
250 .4
500 1.3
1000 2.0
2000 3.0
10000 3.0

Since you don't select a sensor type on M1, but instead choose an Engine Speed Reference Mode. For the S54, you would choose "BMW S62", which according to the help (press F1 in M1 Tune), will work for the E46 M3 S54B32 engine. You would use falling edge and the Engine Speed Pin Pullup control would be off for a magnetic sensor.
