It would be interesting to do some resistance measurements between the pins, butt splice and fan connector with that wiring to see if there is a difference that is causing the difference in the current supplied. Do both outputs have the exact same control parameters? If I am using multiple outputs to control the same load, I'll do the first output and then copy the settings to the next output to ensure that they match.
