M400 Gear Change Ignition Cut

Hi!
We are aiming to set up a paddle shift system for our Formula Student entry this year, however it will be the first time our university has implemented such a system.
After looking at the Gear Change Ignition Cut modes on the M400 ECU, we decided that Mode 1 would probably be the best as we already have a barrel position sensor in our Aprilia SVX 550 Gearbox. Our problem however is all down to locating neutral within the gearbox as it is from a motorcycle. Does anyone have any previous experience of using the ECU for this function and if so, can you share any ideas on how to implement the gear changes smoothly without the use of a separate GCU.
