While comparing laps using variance I noticed a discrepancy between lap time differences and the final variance value at the end of the lap. The difference is over 0.5 sec and I am assuming that they should match fairly closely. What am I doing incorrectly ?

There are many things that can cause the Time Varience to be incorrect. Here are a few questions to investigate:

Are both laps the same distance, or is Distance Stretching enabled (Tools->Corrected Speed and Distance->Corrected Distance Tab->Distance Stretching. What is the track length in the details compared to the actual (or Corrected) Lap distance/

Have you used Data Offset to move the origin of either of the laps?

Is your corrected Speed accurate (ie, wheel speed calibrations correct, etc.)?

Perhaps you would post a couple of laps in a log file and we could take a look.
