Making a track map?

So I am interested in how to make a track map...
I can weave around to cover the bounds of a track - but the track I am want to make a map of is custom - otherwise I would download it.
So I went out and walked a course with the ACL in pocket, along with the GPS and LiPo battery, and antenna... All on the spare loom.
I walked both the inside and the outside edges of the track, and then ran the racing line before I realized that I am not much of a runner.
Now what?
I see inside, outside and drivers line - on the auto generate option. Bit that did not work well as the file also had the entrance to the course on it.
So I decided to split the file into 3 parts.
There are some sections where there are trees and the # of GPS satellites goes to zero.
No problem with the original file, there is just a hole on the graphs in the lat;lon;lat when the #-sats went to zero.
But for the split off files (i.e. *_1 , *_2 ,*_3 files), and the lat and lon go to zero (without a hole in the graphs) - which does not help when looking at the map - as the scale now just from Australia to include 0;0.
But it does not do that with the first file before splitting? - what is up with that?
Do I need to split the file and export it as a new motec file?
