Engine stumbling

Upgraded ECU Manager from 3.41G2 to 3.50L4 and my engine started to stumble badly on part throttle acceleration. An LED reads injector #1 and it clearly shows that fueling is turned off (i.e. no light) about 500ms from start of acceleration.

The only change was ECU Manager, it was the exact same map and hardware.

Didn't find anything in the release notes that explain this so I'm back to 3.41G2, and with this version, the LED light shows that everything is fine, fueling is normal.

Anyone else care to shed more light on this?
