I putting an M4 on a twin cyl. engine. I want to run 2 inj. per cylinder. Would inj. 1 and 2 be the primary and 3 and 4 be the secondary.

Yes this is correct. INJ1 and INJ3 for cylinder 1 and INJ2 and INJ4 for cylinder 2.
